Sometimes it's possible for Behave Pro and Jira to become desynchronised, such as if there is a network outage between your Jira instance and Behave Pro.

Performing a re-index will ensure Behave Pro is aware of any outstanding changes to Issues and will also remove any tags that are not used by any Features or Scenarios.

You can perform a re-index from the Behave Pro Configuration inside the Jira Administrative area. Settings -> Apps -> Behave Pro > Configure (left panel).
